I just thought it was always like this.
Since they beat Wily. They saw it as a time for peace. So Megaman willingly gave up his powers. And then Wily causes havic again, and he has to fight him once more, without the powers.
Or the powers are temporary.

Think about it, in the Megaman cartoon. He would touch the enemy, and gain his power temporarily. What if Megaman only got the robot masters powers temporarily.
